When I look at the brackets, it looks like a double elimination for both brackets until the Championship Game.
Lets say Stanford goes 3-0 on their side & we go 3-0 on our side.
We meet in the championship and defeat Stanford on Sunday, making us 4-0 & Stanford 3-1.
Is that it, is it winner take all on Sunday?

Yes. 1 game championship whether you come in with 1 or no losses either way. Could be 3-0 and go against a 3-1 team and lose and the 3-1 team would win it
